One of the very first objectives of the game, to go into a temple full of traps to retrieve an artifact, is named "Operation red-shirt" by Captain Qwark. The term redshirt is a reference to the Star Trek series in which the crew members with red shirts were minor characters who often got killed shortly after being introduced, probably how Qwark sees Ratchet at this point in the game.
The trophy called "88 MPH", which you get for beating the game, is a reference to the Back the the Future movies. There a time machine (which is a modified car) has to reach 88 miles per hour to activate, and the finale of the game also revolve around some time traveling.
The minigame My Blaster Runs Hot that you can find on arcade machines in this game plays out pretty much exactly like the classic arcade games Smash TV and Robotron.
