  • Pokemon HeartGold and SoulSilver are the first games that show the influence of Nature on a Pokemon's stats: in their Summary screen, if the stat is lowered 10% by Nature the stat's name is blue, and red if it is raised by 10%. This later became tradition for the series.

  • In Pokemon HeartGold and SoulSilver, a special "MICHINA" Arceus was distributed at Toys R Us stores. This Arceus was first interesting as it knew three moves it normally never can learn: Roar of Time, Spacial Rend, and Shadow Force, which are interestingly the signature moves of Dialga, Palkia, and Giratina, respectively, the three dimension-governing Pokemon Arceus was claimed in Sinnoh-region lore to have created after the universe so as to govern it. The Arceus would be able to take you to the Sinjoh Ruins, "Sinjoh" being an amalgamation of the words "Sinnoh" and "Johto" (since Arceus originally was Sinnoh-native, and HG/SS take place in Johto): there, you can find three Eggs and take one, which will hatch into a Level 1 Dialga, Palkia, or Giratina.

  • Pokemon HeartGold and SoulSilver are notably the remakes of the GBC Pokemon Gold and Silver games. Obviously, this comes with a number of changes, although much of the formula remains the same. However, Game Freak did make one special change to this: your Pokemon can now follow you in the field. This is much akin to the style of Pokemon Yellow in which your Pikachu will be able to follow you around: in fact, Pokemon Yellow (not even G/S/C) is the only prior incidence of this!

  • Only the Japanese releases of HeartGold/SoulSilver contain playable slot machines in the two Game Corners. All versions in every other region replaced the slots with the Voltorb Flip minigame (due to laws against gambling in several countries). Also, the interiors of the Game Corner buildings were redesigned to better reflect the new minigame.

  • Teddiursa and Ursaring are exclusive to SoulSilver, which matches the original Japanese and Korean versions of Pokemon Silver. This is the opposite of the international releases of Silver, which swapped Teddiursa and Ursaring for Phanpy and Donphan as exclusive Pokemon.

  • On Route 29, at the beginning of the game, there's a catching tutorial with the opposite gender version of the Main Character than the one you chose to play as: so there's Ethan if you play as a female character and Lyra if you play as a male character.

If Lyra is the one conducting the tutorial, the cutscene is slightly longer because she first battles a Pokémon while you're too far away to see (the battle doesn't actually start, you just see the sprites animate), while Ethan goes directly into the battle screen.

This is why speedrunners of this game choose to play as the female Main Character, since the tutorial with Ethan is shorter.

  • When the games of this Generation of Pokémon introduced the Physical-Special split for Moves' damage categorization, Fighting and Psychic were the only two Types that saw none of their previously existing (damaging) Moves change category: all of the old Fighting Moves were Physical before and remained Physical even after the split and all of the old Psychic Moves were Special before and remained Special after the split.

  • While inside any of the chambers of the Ruins of Alph, the Radio function of the Pokégear picks up a signal called "Mysterious Transmission", if tuning it near the center of the circle. Some of those noises are Ho-Oh's distorted cry and the Azure Flute's melody.

This signal also increases the chance of encountering an Unown shape the player has not yet encountered.
