If I factory reset my 3DS I can no longer use my Nintendo ID on other system?

or is that limited to another 3DS only?

An ID is limited to one 3DS, and one Wii U.
Some types of system transfer you can do yourself. Other situations need Nintendo's help.

Although it's possible to reset to deactivate an account, without deleting it, there's rarely a reason to do this. An inactive account will only sign back into the same system.
(actually deleting the account is completely different. when that happens all of its purchases are gone, including on Wii U)

NNID is linked locally and on the server. Factory reset only removes the local link, it doesn't unlink on the server so the NNID can be used on a different 3DS. the only ways to change the server link are with a system transfer or a call to Nintendo.
