How is this possible? The two generations used the same hardware, and I'm pretty sure the engine was also not that different since they looked quite similar and were not released that far apart from each other. Gen IV only had 493 Pokemon, double battles, and the HP bars took forever to go up or down. Even using Hyper Potions took forever in Platinum and HeartGold/SoulSilver. Gen V somehow multi-tasks all this with dynamic camera angles and constant Pokemon animations, while the HP bars moved significantly faster. What happened for Game Freak to become so efficient at programming battles between generations?

That's normal for video games. The first time you make something for a specific hardware/engine, you're not going to know all the tricks, but you'll figure out how to make things better the next time.

Keep in mind that BW and B2W2 are DSi enhanced game cards. Some menus and things do have slightly reduced loading times and scroll quicker when played on either a DSi or any 3DS family system.

It is possible that such a thing might also affect battles?

I play on the DS lite and it's still smooth. Guess Gamefreak really optimised the game well.

This is caused by two things.
Gen IV can only augment or decrease HP once per frame, because the team wasn't yet familiar with DS' hardware. There are, in fact, patches that solve this problem (partially).
e.j. frame 1: 125HP >> 2: 124HP >> 3: 123HP

Gen V on the other hand didn't have this limitation, the team behind the game was extremely familiar with DS' hardware and brought us BW and B2W2, the most dynamic entries on the series (and the best looking, in my opinion) (oh god my eyes this animations are gorgeous)
