The Avatar story is a DLC story split into 10 separate “stories” or missions. It was free DLC that was released in Japan, but never made it to the US or Europe. However, it is important to the story and is canon. To that end, here is the synopsis of the Avatar story, originally told by Game FAQs user crimson-falcon. I have worded it in a more cohesive manner here.
After the main story ends the Avatar continues to be an adventurer and helps Framboise with her research. Framboise eventually overhears a rumor that another Knight’s Ark was found in the Bunker Lode Caverns. Framboise has the Avatar investigate this rumor. When they arrive, they encounter several others who are seeking the ark and must be dealt with. The Avatar tries to speak to these bandits, but a fight breaks out and the bandits are killed. Then a group of researchers informs the Avatar that they had spotted an unusually colored golem in the Caverns. The yellow glow could mean that the golem is in possession of the Knight’s Ark. The Avatar tracks down and kills the golem to find that it did indeed have the Knight’s Ark.
Several days pass, and Framboise receives a report of a group of Magi in Flandar Trail. This report strikes here will curiosity. Why would the Magi remain after Yshrenia’s Emperor was defeated? And stranger still, why be present in the Flandars? Framboise has the Avatar investigate the Magi activity. Once the Avatar arrives at Flandar Trail armed forces from Greede attempt to keep you from investigating. The Greede soldiers explain that they are currently looking into the Magi threat and that they do not need any help, as it is too dangerous. The Avatar insists on continuing to investigate the Flandars. This angers the Greede soldiers who proceed to attack the Avatar. Once the Greede forces are killed the Avatar notices that they were not from Greede at all. Upon closer inspection it appears that they were the Magi disguised as Greede troops. The Avatar continues into Flandar Trail and eventually encounters a Magi general wearing green. This general manages to steal the Knight’s Ark. The Avatar notices the theft and pursues the general towards the Lagnish Desert. Two Gigantes appear before the Avatar and prevent them from pursuing the general.
After the two Gigantes are defeated the Avatar continues their chase of the Magi general into the Lagnish Desert. While in pursuit the Avatar learns from others in the area that a man in green went through the desert and headed East toward a Balandor camp. The Avatar goes to the Balandor camp and encounters Cyrus. Cyrus explains that there is a lot of Magi activity in the Lagnish and he wants the Avatar’s help to deal with the threat. The Avatar agrees and goes through the Lagnish Desert destroying all the Magi encampments. Upon returning to the Balandor camp the Avatar witnesses the Magi general slaughter all the Balandor soldiers. The general uses the stolen Knight’s Ark to transform in an Incorruptus. The Avatar meets this challenge head-on and defeat the general. After reverting to human form, the Magi general flees into the Nordia Tunnels. With the Avatar in hot pursuit.
Upon entering the Nordia Tunnels the Avatar encounters a group of miners. They claim to have seen a man with green armor take the elevator down to the lowest level of the mine. When the Avatar goes to the deepest part of the mine, they see an open rift. The general remarking that the Avatar has done well but that “we will be taking the role now”. He commands some magi to transform into Gigantes to help him battle the Avatar. The Avatar kills all of them and retrieves the stolen ark, which they give to Framboise for safe-keeping. As well as, they close the open rift.
A few days pass and Framboise, once again, requests the Avatar’s assistance. She requires that the Avatar fetch some mats to help her research in Balastor Plain. Framboise reveals that her current research project is to create a weapon that could be used on an Incorruptus to cause them to revert to a human form. As after that Magi general got his hands on a Knight, she thought it wise to have a back-up plan. After the Avatar gathers all the required materials Framboise’s camp gets attacked by trolls. The Avatar kills the trolls and saves Framboise. She expresses her gratitude and proceeds to test her new weapon on the Avatar’s Knight form. However, it fails.
Several days pass and the Windwalkers ask Framboise for help closing several rifts that have opened in Frass Chasm. Framboise and the Avatar agree to help and head to Baccea. In Baccea they meet Osmund, who explains what is going on. There are six newly opened rifts in the chasm, three per side and that the monsters seem to be protecting the rifts. The Avatar proceeds to kill all the monsters and close all the open rifts. However, after returning to Baccea Framboise tell the Avatar that one more giant rift has opened near Thaumus Rock. One of the Windwalkers takes both the Avatar and Framboise to Thaumus Rock on a Glider. Once there a black Wyvern attacks them on site, as it is protecting the shrine. After the Wyvern is killed Framboise’s Knight’s Ark begins to glow red the closer she gets to the rift. Framboise gets too close and ends up being pulled into the rift. The Avatar follows her in.
The Avatar searches the entire rift for Framboise. When Framboise is finally found she is being assaulted by another Magi general who steals her ark. The Avatar battles the general and before dying he says that “this is not the end; my lord will continue to take actions against you”. The Avatar and Framboise ponder what this could mean as they exit the rift.
A few days after the rift incident Queen Cisna receives a request for help from Faria. A Magi force has started to invade. Framboise, the Avatar, and a force of Balandor knights are sent to the Lost Forest to fight off the Magi threat. Archduchesses Miu is encountered at a Farian camp where she tells the Avatar that during the chaos of the invasion many Farians fled into the Lost Forest and they need to be found and returned to Faria. The Avatar searches the Lost Forest for all the Farians and sends them back. When the Avatar returns to Miu she tells them that a giant rift has opened near the Winter Tree and that a group of Farian and Balandor troops went there to investigate. The Avatar heads to the Winter Tree to find Cyrus engaged in battle with the Magi forces, who have Gigantes with them. With the Avatar’s help the Magi are defeated, and the rift is closed.
Several days go by and a rumor that a group of travelers has spotted an unknown and unexplored ruin far to the West past Faria in a frozen wasteland. Queen Cisna hears this and sends Framboise, Cyrus and the Avatar to investigate the ruins. Upon arriving a researcher is encountered, the same one that the Avatar met in that group from Story 1. He reveals that he has already explored the ruins and has concluded what the ruins purpose is.
The ruins are revealed to be the Guido Ruins and that they used to be the capital of Yshrenia 10,000 years ago. This researcher has found evidence at the Guido Ruins that Emperor Madoras was not really the true emperor of Yshrenia. But in fact, he was just a servant off an Evil Goddess, an Eldritch-like horror who used Madoras as a tool. The same way that Madoras used Setti/Grazel as a stand-in for him. This Evil Goddess is the one who created the Knights and presented them to Yshrenia. But as we know, even the Knights’ powers were not enough to conquer the Athwani. The Athwani used a powerful and destructive magic, that required lots of sacrifices, to seal the Knights.
But in reality, Madoras had all the Knights fused into one before the war climaxed and was using its power to attempt to destroy Athwan. Queen Mureas used all her power to defeat Madoras and split his Knight back into the original five knights, which were then sealed by the Athwani magic ritual. This caused not only Queen Mureas to die from exhausting her power, but it also caused thousands of Athwani to die. And Madoras was sealed inside of the White Knight at this time.
The researcher then reveals that Medius was not alone when he discovered the children and the Knights in the Dogma Rift. But that the researcher was there with Medius. The Magi worship the Evil Goddess and it is her power that not only started the ancient war to being with and created the Knights, but she is also the one responsible for all the rifts appearing. Defeating the Evil Goddess with bring this war to a close once and for all.
The Avatar travels into the Guido Ruins and into a rift at a shrine in the ruins. This leads them to the location of the Evil Goddess, whom exists inside a pocket dimension that all rifts are a part of. The Evil Goddess is a “Cthulhu” type Eldritch “squid-being” with extreme power. However, the Avatar manages to kill her and thus the war between Yshrenia and Athwan that lasted for ten millennia is truly ended. And the dark powers that spawned the rifts is destroyed. The Magi disband and the world is saved.

Special thanks to crimson-falcon for the original synopsis. I enjoyed it, but I felt like it could be worded better. So this was my take on it.
