So the target liberation turn is 12 . . . . . . . . it took me 45 turns, almost 4 times as long. Forget beating this in 10 turns for the special prize. Nebula 1 gave me some problems, I only got the 2nd place prize, but for Nebula 3 I only got Zennys! If I had Protoman and Magnetman this wouldn't even be an issue, but I get Medley (what does her power even do) and Gyroman, who is almost useless as far as I can tell.

The hardest mission to get the special prize for me, ironically, is the first one against BlizzardMan because if the chips refuse to show up in similar codes then it's really hard to finish off his 300HP. As for other missions, I didn't have to care at all and always got the special prizes.

Some advice for the Nebula missions:
1. Stack as many Asteroid 2 (not 1, these suck) chips as you can and set Copy Damage as your regular chip. Copy Damage is such an amazing chip for these final liberation missions. Also add some Drill Arms for close-range combats and to kill those gate viruses. When you have access to Level 3 viruses, replace Asteroid 2 with Asteroid 3.
2. Collect as many good SP Navi chips as you can and make their attacks as high as possible by quickly deleting those navis (ideally under 10 seconds for maximum SP chip damage). Some solid choices are ProtoManSP, GridmanSP, ColonelSP, LarkManSP, CosmoManSP, TomahawkManSP and especially NumberManSP. MagnetManSP is also a decent choice, together with CopyDamage it is almost a guaranteed double kill. You can also throw in some DS chips because besides MegaMan, other Navis in the team can use them without problem.
3. Stack up on the Invisible * chip. It can be found in Undernet 3 in Green Mystery Data. You may need Untrap though.
4. There are 2 AntiDamage *'s in the game. Get them both.
5. Throw in one or two Recovery 300's. It is impossible to quickly finish those last missions with a team always low on health.
6. Make use of MegaFolder+1 and +2 (maybe GigaFolder+1 as well). They are essentially the only Navi Customizer Programs the whole team benefits from for these missions.

These are what I basically do and they work quite well.

I just checked, in this game other navis cannot use DS navi chips as well so ignore that part of my reply above.

I'm doing the Protoman version, and how are you getting SP chips? I can get MagnetMan and MagnetMan DS, but not SP. If I could get a few SP chips I would be set

You need to S-rank the randomly-spawn SP navis to get their SP chips. Here you can find their locations: http://www.gamefaqs.com/ds/928331-mega-man-battle-network-5-double-team/faqs/37461

Note that before you can encounter SP navis, you need to finish their Beta version first.

but surely if I can get their DS chip from winning the random encounter I can get their SP one too? IDK maybe the DS chips are just easier to get

If you get busting level 7-9 (or maybe 8-9) then you will get the DS version from SP navis. Lower than this and you will only get the base version. In short, just S-rank them to get the SP chips.

I am currenty replaying the Protoman version myself, just got past the Nebula Area 3 liberation mission as well.

I suppose you plan to take on MagnetManSP, is it right? If so I suggest leave him for later since his chip is just mediocre at best for these missions, and also he has super armor as well as lots of HP.

I suggest going after the SP navis in this order: LarkManSP -> GyroManSP -> SearchManSP (optional) -> rest.

First, get both LarkManSP and LarkManDS chips. They can be used for the powerful WildBird Program Advance, which is an instant 1200 damage if MegaMan is in full-synchro or angry status. Next, go after GyroManSP as his chip is excellent for busting down a single, making him the ideal candidate for this SP navis hunting job. A buffed GyroManSP chip in full-synchro mode can take down all navis in the game except for Bass. SearchManSP is good if you can consistently aim his scopegun, which can also deal fatal damage if sufficiently powered up.

that was you . .damn. You are really good mate. I don't even use Gyroman (MagnetMan, RollSP, DjangoSP, BlizzardManSP, ShadeManSP, LeaderR, and ChaosL), I will have to change that.
At this point I am trying to open up the doors in Nebula (40 MegaChip one, I currently have 34)
