I plan to do a solo run but I want to pick the very best Pokemon to do it. I will use a cheat code to get it at level 5 at the beginning and trash my starter. Who should I pick?

Mewtwo is your absolute best option. Have "fun".

I was thinking something less legendary haha. To be honest he probably wouldn't be that good anyway concidering physic only really hurts fighting and poison types.

Oh yes he would. Coverage means s*** when you have massive stats and a massive level advantage, and Mewtwo even starts with Confusion to obliterate everything early on just as well. Furthermore, Mewtwo has many TM options to hit what resists Psychic, and since this is FR/LG, you won't even see Dark types until after the Elite 4.

Barring legendaries, anything should work, though a Water type would clean the first gyms faster. "Everything is good ingame" and solo runs with fully evolved pokemon are no exception, as they are potentially the easiest way to breeze through the game.

there's more to battling than 'super effective' m8

the stab from psychic combined with mewtwo's ridiculous special attack will shred everything to pieces

for stuff that resists, thunderbolt and ice beam will wreck them

the best starter for a solo run is squirtle

if you actually want a challenge or something different, catch a rattata/pidgey, box your 'starter', and use them as your starter instead

There's not a single fully evolved pokemon that makes for a challenging speedrun.

Only unevolved pokemon could make for that, and even then, it'd have to be a fairly below average one.

Heh, okay.

First off, when I said speedrun I meant more like "solo run". After all, speedrun is all about beating the game with speed, and if you're going to handicap yourself by picking a bottom-of-the-barrel unevolved poke, or just about anything, over Blastoise, it's not really a speedrun anymore, is it?

Now, the level impact of a solo run is what makes it generally easier (but more boring, imo) than running the game with a full party. Once you get those levels going, and assuming you have half a brain to teach your pokemon something better than Tackle/Scratch/whatever, nothing is going to stop you. Naturally, some of the early gyms may prove more menacing depending on what you picked - trying to beat Brock with Butterfree would probably require some extra grinding. But I can safely say that Brock may be the only real hard spot in FR/LG. I'd say RSE, for instance, have a few harder spots.

That being said, wouldn't you consider a full team of crappy fully-evolved pokemon to be harder than a solo of a crappy fully-evolved pokemon? Personally, I would. And I did the former.

There you have my three warstories - 2 with crappy fully-evolved pokemon, and a bonus third with crappy unevolved pokemon. "But they cover each other in a full team!" quite so, but look at the levels. They are nowhere as high as they'd be in a solo (level 80 or so?). In a solo, the levels alone roflstomp everything regardless of coverage, unless you're a bottom-of-the-barrel unevolved, rather than an evolved pokemon.

Now, I'll actually disprove myself. I did say fully-evolved, so insane stuff like Magikarp/Caterpie/Weedle disprove nothing. The one fully-evolved pokemon that may be very challenging to solo through the game with is Ditto. Many people have tried. Some lost their sanity.
