it's not really base building in the sense of building a base, you just have upgrades like getting a crafting station at your main base or a shooting range, etc.

those are the real upgrades to the "base building" the rest is all cosmetic oh hey look you did a mission and now we have fresh water kind of stuff. You don't really dictate or control it beyond what mission you are doing.

is it open world, yes is it non linear? well yes and no.

yes because you can choose what you are going to do but no because it does have levels and enemies scale but only if you are overleveled, so you are still restricted in what you can really do until you hit max level.

Runescape has housebuilding. If you want to populate it, you can go to the house party world. You can get bonds with ingame money if you don't want to spend real money.

In the fable games you can buy houses and eventually the whole town, the leveling isn't very deep but it's there. I've only played 2 and 3 but they seem to adjust to what you want.

You mentioned Skyrim, did you ever play the older Morrowind? It didn't have base building per se but you were given a home at some point (or you could create one via the editor and plonk it down somewhere, or just pick an empty house) you could decorate/fill up with stuff, etc.
