First of all, obviously Snake's mission in Galuade did not occur in the story. However...

WARNING: SPOILERS:
The General reveals at his deathbed that Outer Heaven was actually a mercenary training facility for the Patriots. This might be an explanation as to the events in MG1 after Big Boss had gone wrong.

Then there's the fact that when you have beaten the game, there's this Special Stage mode where you re-enact parts of the game under special conditions. When you complete them, you get the following message:
No. 4
Your training is complete. Well done. Your combat capability is now
undoubtedly beyond that of Solid Snake at the time of Galuade's fall.
Your time is about to come. Get some rest for now....Jack.

Now, this would make perfect sense if the game was a VR simulation (he was probably told it had actually occurred, it seems) that Raiden (in the actual, canon story) had to complete, would it not...?

Ghost Babel's main game is an alternate sequel to MG1.

The special stages are implied to be some of Raiden's VR training.
Are you not....entertained!?

That explains why they never reference the events of MG2...
