Wow, it's pretty terrible.

if you leave the cloud on, at least for me, Steam has been closing the game randomly just so it can sync my save files....

Are you sure it isn't crashing to desktop? File syncs always occur when my games close out completely and I never had it kill a game yet.

Same, it always happens after the game is closed.

Yes. And because of it I get kicked out of Hitman Absolution Contract mode. It stopped doing that after resetting my dsl modem.

Steam will only sync files after the game exits, whether it crashes or not. Any problems you have, take them up with Steam support. Odds are, they'll give you the same answer. Your game crashed for one reason or another, and that's all that happened. Steam was not involved.
I say this because, after using steam for probably 4 years, I've never had steam exit any game for me. After checking error logs, I've confirmed every game crash to be the result of some kind of computer or compatibility fault.

When I stop the cloud it stops the game from closing itself.

From what I can tell this will happen if I start the game before the sync is done (as in exit, then reenter the game quickly, which I've done a lot lately because while while switching windows the thing freakin' leaves my windows cursor in-game when i switch back, annoying!).
Then I've got a bit before it'll close it itself.

Then the obvious solution would be to wait until the sync happens every time.

Start deleting them then >_> I doubt you need EVERY single one of them? If I have around 200, I delete the middle 180 or so

Alternatively you could just disable Steam Cloud support.

Out of personal preference, I do not use glitches to sequence break games, or skip required items.
