It's pretty cool that FE3H has a lot of nuggets that can be unearthed on repeat playthroughs.

Edelgard's claim that the church is lining its pocket with gold may have stemmed from Count Varley (Bernie's dad) who is described as obsessed with money. He's the Ministry of Religion in the Empire and is the one leading the southern churches in the empire after Central Church was estranged from the Empire. The timeline is not clear though but said to be around 100 years before White Clouds and the reason for the rebellion of the southern church was not clear. Count Varley may have been lining his pocket with money from the southern churches under his control.

Before Flayn abduction, the Death Knight has been prowling around and kidnapping young maidens for 1-2 months. I believe they are experimented. So the demonic beasts we are fighting in White Clouds are likely to be these abducted maidens.

On other note, the Hyrm region in Ferdie and Lysithea's paralogue is said to suffer from forced conscription after under Arundel and the ones refusing to do so were killed. I believe they are experimented. So the demonic beasts we are fighting in AM, WV, or SS are likely to be these people.

About Patricia, she's likely to have left the Empire shortly after Edelgard's birth or at least before she was two because Edelgard doesn't remember her and Dimitri's friends didn't know that Patricia was not his real mother, only people close to his father did, implying that Lambert married Patricia close to Dimitri's birth since Dimitri is younger than Edelgard by a few months. If Dimitri was one or two at most by the time Lambert and Patricia married, this means Sylvain, as the oldest of the childhood quartet, was three or four at most and was not old enough to remember. What's unclear is that Patricia's position since Dimitri said that Patricia was hidden from public (likely due to being an ex-consort of the Emperor), implying the marriage was not formal, perhaps merely taking her as consort. But Rodrigue and Gilbert called her queen and I think Duscur people were also accused of killing the queen, meaning her marriage was formal and what's hidden was the fact that she was not Dimitri's birth mother. Her being branded as Dimitri's birth mother will debunk her being ex-consort of the Emperor and Edelgard's birth mother due to the timing difference of their births being less than 6 months. This may mean that Lambert married Patricia even earlier, perhaps before Dimitri turned one.

Cornelia said that Patricia wanted to see Edelgard so much that she was willing to sacrifice her husband, stepson, and entourage. Assuming this is half truth, it may be because Cornelia was telling her that Edelgard was experimented and tortured in the Empire and thus Patricia was desperate to meet and save her. When Edelgard lived in the Kingdom, it was not said if Lambert/Dimitri brought Patricia when visiting Arundel/Edelgard. But since Dimitri seemed to visit Edelgard a lot, I imagine it was Patricia who wanted to see her a lot and brought Dimitri along under the pretense of playdates for the kids. Dimitri and Edelgard are pretty open about calling Arundel uncle, which brought a question why Dimitri realize that Patricia is Edelgard's mother but Edelgard didn't. It's as simple as checking the name of her mother and Dimitri's mother and surely Arundel doesn't have two Patricias as sisters. Considering Patricia is the name used by Kingdom characters, perhaps Patricia is a guise name under exile? Thus, Edelgard and Ionius know "Patricia" under different name and Edelgard therefore only thinks of "Patricia" as Dimitris' mom. But this raises another question about Edelgard not passing the logic check that if her mom and "Patricia" are Arundel's sisters, ergo she and Dimitri/the Faerghus noble she was in love with are at least cousins.

There's monastery dialogue in Crimson Flower that states that the Southern Church no longer exists.

There's dialogue from various characters pointing out that nobles are generous when it comes to donations to the Church.

What are cardinals and why did Tomas mention them so casually

Why exactly was Edelgard looking for the rests of Saint Seiros if she was allegedly ignorant to how the relic weapons are actually made

The Southern Church, according to the timeline, ceased to be over a hundred years before the start of the game. Enbarr's church is probably no more than a relic of those days.

Considering Monica went missing before graduation the previous year, it's been happening longer than that. Not only that, the chapter you go to the chapel and Jeralt dies, the beasts you kill turn into student corpses. This one is not-so-hiddenn.

Then what is Count Varley's jurisdiction as the Ministry of Religion and Justice? Also, there are monks who ran away as refugees from Enbarr during Post TS in AM, VW, and SS due to being prosecuted. This implies church and religious leaders are still around pre TS.

Correct, I'm talking about the beasts which attack Rhea pre TS, which is not sourced from students but from village/town maidens abducted by DK.

The cardinals are just higher ups. There's a reason for Tomas mentioning them but it doesn't become relevant unless you go Silver Snow.

Edelgard was working closely with Thales at that point, raiding the mausoleum was his plan, not hers. They don't have the best relationship so Thales isn't neccesarily going to be very honest with her about what he does or why. That's why things like the DK being sent to Remire happened, he was following Solon's command there.

I believe he was stated somewhere to be meddling in the affairs of one of the other ministries, which resulted in tension between him and one of the other major Empire nobles (I think this noble is Count Hevring).

Of course, he also specializes in being a terrible father...
