In a future Zelda game. Or is that sort of story change too radical even if it’s only in 1 entry

It's an interesting concept but it does undermine the established dynamic. The thing is, the Triforce Triad are not super well fleshed out characters... but this is by design. Link is always a silent protagonist, Zelda is always a figure of hope, Ganon is always a looming tyrant to be defeated. Sometimes they get a little personality development, but their core roles never change.
Ganon cannot be a hero because it goes against what he stands for: Greed. Spite. Rage. He can be relatable, even sympathetic, but never good. He's just too negative. To change him would be to unmake the character... and then what's the point? Zelda is kind of in the same boat. Their roles ARE the characters. The formula of Zelda games is kept simple for a reason. If you change them, the characters are lost. Might as well just write new ones.

Only in Hyrule Warriors.

EDIT: To clarify, good/evil are pretty stable during the main quest, but in Adventure Mode, all bets are off. For example, on tile N2 (third from the right, second from the bottom -- the one where you unlock Link's level 3 gauntlets) you're Link, your leader is Impa, and the enemy leader is Zelda.
