Since I see this information asked for often (and I was looking for this information earlier, too), here is a quick index/translation of a Japanese website that has screenshots for all of the key items found in stealth boxes.

Book & Shop Upgrades
This page shows all the locations of items you give to the shops to upgrade their inventory.

There are 12 upgrades to the book store, and 1 upgrade for the meat and item shop each.

Notably, all of the lower occupational books are unlocked this way, which let you create the higher occupational skills, which in turn are used to upgrade various skills that give way better abilities.

You might need the air mount for some of these.

Bold indicates the skills that can be used to create the higher occupational skills; only the "base" version of each book will work (i.e. Warrior x Bandit works but not Warrior+ x Bandit). All of the books for the base jobs cost 7000 (5600 with the club card).
[] indicates the name of the book if it's different than the skill name (I only did the base jobs)

Rainbow Fondude Sidequest
This side quest unlocks the ability to color monsters. You can start the quest in Wood Park once the Nochoros leave.

Each screenshot is 1 Fondude, there are 5 you have to find in total.

Note that this quest doesn't actually give you any Rainbow Fondudes that you can use for their fusing potential (in my other thread), but unlocks coloring, which is required for simplifying 4-combo monsters or duplicating them. You need to mutate monsters to get a Rainbow Fondude (see my other thread here: https://gamefaqs.gamespot.com/boards/178786-dragon-quest-monsters-joker-3/77903487)

Master's Roads - Stones, Starting Points, & Rewards
These are short obstacle courses located in the sky of each island. You need a stone to access them, and I'm not 100% sure if you can access them before finishing the main story. Some of them require an air mount, but others have launchers below that will shoot you up to the starting point. All of the obstacle courses are way easier on an air mount.

Souls & Pure Darkonium for Creating Break Monsters
All break monsters are unscoutable, so they either have to be fused with other break monsters or created from two quest items: a Soul and a Pure Darkonium.

The first 10 screenshots (2 each) are the locations of the souls, in this order:
Break Slime
Break Chimaera
Break Great Squid
Break Liege Lizard
Break Prism Peacock

The last 5 screenshots are the locations of the Pure Darkoniums.

Once you have a soul + Pure Darkonium, you can talk to Ace and he'll create the break monster for you (you don't have to fight it).

Note: To get more of these break monsters for fusions, you'll have to go into the Wifi Square and buy them for 1-3 bronze coins each.

If you want relatively easy bronze coins and haven't unlocked the arena yet, you can get them by doing Communication -> Local Comms -> Great Riders Cup -> 3rd option to play vs bots. You get 8/6/4/2 bronze coins for placing 1st/2nd/3rd/4th, and you can set # of players to 1 and their difficulty to "easy" to win easily, or just AFK vs 1 bot to get 6 coins every ~90 seconds.

Devil Genes
This is a side quest to recruit a Break Estark, which is required in the fusion chain for Jormungandros.

The screenshots show the first 4 Devil Genes, the last one is a reward for beating the 5th Special Daily Battle in the post-game arena.

Once you have all 5, you can summon the Break Estark:
1. Talk to Ace at the fusion machine with all 5 genes
2. Go to Darkiron Bastille - 3F Ward and talk to the machine in the center
3. Go to Darkiron Bastille - Rooftop and fight the Break Estark
4. Once you win, you will recruit him
